Most of time, 妹妹 can be younger sister or little sister. Both terms carry no age but younger sister has to be younger than whom you are referencing with. This means the word younger has a stronger correlation with age.
Little sister = this sometimes can be used when comparing with size. Or, if you are fond of a particular sister, you sometimes refer her as little sister. This gives a sense of protecting her, even if she is older than you. Therefore, using little sister is more emotionally expressive.
Example: She is my younger sister, Jane.
Another example: You are one lucky guy having my little sister's hand, treat her right or else. (In this sentence, if you use 'she is my younger sister', the emotional emphasis is much weaker. You can use little sister even if she is an adult.
